Stroke is the center line of crank to center line of connecting rod or piston travel. Welcome to FTE. Yeupp, the 400 pistons will fit with the 4.000" crank...the only thing different between the 351M and the 400 is the crank and pistons. Now, presupposing the bore on the 351M is in good shape and consistent, and the 351M pistons are the same, I would mic the bore and old pistons and compare 'em to the 400 pistons.
